I put my mats under a piece of thin roofing slate, glue a couple of strips of wood to the underside of the slate to create a gap in which the mat sits, and put the stat probe underneath so it's between the mat and the slate.

I don't put any substrate on top, you have to be careful doing this as mats can overheat if you put too much insulating substrate on top. I also use Lucky Reptile Thermo Pro mats which have a thermal cutout to stop them overheating.
