I would be concerned about the bubbles as this could be a sign of respiratory illness, is he OK otherwise, eating OK, swimming, basking?
What setup do you have for him, what size is the tank and how much water does it have, what type of UV lamp and basking lamp, and what make and model of filter?

Where exactly are the grey parts? On his flesh, limbs etc? Or on his shell? They could be a fungal skin infection if on the flesh, or a sign of shell rot/mineral deposits if on the shell. Filtration could definitely be an issue, if water quality is poor, this can lead to infections. Do you have any pictures? Might help to distinguish.
