“Best” is a subjective term” you can do it both ways well enough depending on your aim. I do a bit of both.
For example if I want to fix plants into a back wall I made with expanding foam I sit plant pots into the back before I make it, if I am just putting them into the bottom layers I put into the soil/substrate itself because roots can grow down into the drainage layer and it makes maintenance easier in the long term  Its art, there is no right or wrong way.
Quite recently with one of my philodryas baroni (barons racer snakes) I just bought a large plant from a garden center and plonked it into the middle still in the pot, snake doesn’t care and I still got a nice semi natural effect.
